What possible resources could design and build a great new Opera House in Boston/Cambridge ?

That's going to require a very large 3-d printer.

Including production spaces, parking. The actual theater will seat 250, the Huntington seats 850. "For operas and other large College of Fine Arts productions that had formerly been staged there (Huntington), the University will lease suitable venues in the area."

I believe that bit of Comm. Ave. is in Boston, but the building is in Brookline. Here's betting that Brookline will make sure that all traffic is diverted to Boston streets. They did the same in with the Cleveland Circle Cinema redevelopment.

That was also an Elkus Manfredi project, and a successful, well-received one.

The Majestic Theatre was also an Elkus project.

of a theatre that already existed. The Paramount, though it kept the old façade, was almost entirely new construction.

Along the street could be designed better for approaching/leaving the Paramount or approaching/leaving the Majestic. Then there's that terrible sign at the SouthEast corner of Tremont and Stuart Streets adding to the Theatre District's unpleasant streets.

from when they were first built, long before Emerson acquired them. I don't understand what you'd want to change on either of them.
