Kupel's was always my Boston-area bagel place but I stumbled upon Bagel Rising on Comm Ave in Allston over the winter and have converted. It's just a little shopfront but their bagels are the real thing. I used to live a block away from H&H so I've had the real thing.
Since pizza was mentioned: Otto's in Harvard Square. No, it isn't typical NY-style "Ray's" pizza (the crust is more like traditional Italian pizza), it's better. If you'd told me before I had it that I was going to rave about pizza with squash and cranberries on it I'd have told you to go screw yourself but it was awesome (and they do more traditional toppings too).
Kupel's on Harvard St. near Coolidge Corner, Brookline for bagels and for pizza, Presto in Cleveland Circle. But if you want the best pizza in the United States, drive to New Haven and go to Pepe's on Wooster St. I will accept no argument on this one.
Mouse turds in the dough at Kupel's recently. Not a few either. Like more rat turds than dough..."too many to count" as the inspector put it. They may have fixed this problem...but personally, I prefer a cooling off period after the health inspector has slammed a place as badly as he slammed Kupel's in February.
I've gotten really good bagels within the last 5-10 years in New York and even Secaucus, NJ. And even the average Cafe Metro bagel (as of this week) is better than 90% of what you get up here. I blame Dunkin Donuts, personally.

Try Katz's and Rosenfeld's, and recognize that you can't get extraordinary bagels in New York anymore, either.

Rosenfeld's in Newton Centre
Rosenfeld's in Newton Centre is the best!
